The Excel content always reflect whatever you're looking at in the page: so if you've done a search, it'll only show the search results. If you're looking at at particular View, it'll only show the results in that View.
Does this help at all?
If that's not it, does your form contain a lot of fields that have a lot of field options? If so, it's possible it may be a memory management problem. Try going to your Export Manager module and clicking on the Settings page. There, set the Cache multi-select field values for duration of session setting to "Yes". That can really help with memory.
