No, definitely not an ideal solution!
Two things:
1. Could you install this module and run it on your database?
http://modules.formtools.org/database_integrity/
2. If that doesn't find any errors, could you also install this module:
http://modules.formtools.org/client_audit/
That audits client accounts to track when things change to them. It's possible that it will catch permission changes like the problem you're encountering.
